I have been using a dremel tool with diamond drill bits. I try keep the specimens submerged in a bowl of water to control the dust. I drill from both sides so the holes meet in the middle. The time it takes to drill depends on the material. 5-10 minutes for the harder stuff. almost instantly for the softer stuff like coral.
